Dipper knew the key to get Bill to not hurt his sister. He was hiding his smarts from everyone, even Ford. Dipper was used to it. Hiding. Hiding to not get bullied. It was all for his sister. She got into the crossfire, a lot. So when Bill was deciding to kill one of them and noticed it was gonna be his sister. He knew what he would need to do. 

But as the time of Weirdmageddon went global, Dipper realized that something happened that wasn't supposed to.
