Future Perfect Cell was defeated by the Z Fighters, as well as Present Cell. But there was a second Cell on standby. Dr Gero created him with the cells of the strongest warriors but focused heavily on Goku and his friends. This unknowingly created a fighter pure of heart, waiting to be awakened. once this New Cell had awoken, he didn't follow Gero's programing. Instead, he had other things in mind. After all he isn't like Perfect Cell, he's the New Cell.
