After taking out the Scrin Ground Forces, they managed to deactivate the Threshold tower.

At the GDI/JSDF Headquarters, a V-35 Ox is seen landing at the helipad.

The center of JSDF and GDI operations within Japan, the GDI/JSDF Headquarters is a large fortress topside, but underground is much more. With room for Assembly Lines, Airfields, Recruitment Centers, Science Labs, Living Quarters, Canteens and more. It is protected by a Firestorm Shield Generator, 8 Firestorm Cannons, 20 Anti-Air Batteries, over 50 Interceptor Aircraft. The HQ is located at the outskirts of Tokyo, where it is surrounded by Walls, Defensive Turrets, etc. It is also a meeting place for UN and Government Officials.

Deku: [Salutes] Admiral.

Davis: [Nods] Commander.

Deku: [Puts his hand down] Let me escort you to the War Room.

We they entered the War Room, a Hologram the Scrin Super-Carrier is seen.

The menacing Planetary Assault Carriers are often the spearheads of a Scrin aerial assault, contributing swarms of Invader Fighters to any battle. The ability to generate Ion Storms and detect stealth units makes them even more valuable in any war fleet.

However the Super-Carrier is a flagship of any Scrin fleet, armed with 200 invaders, 30 flak guns and more..

Deku: So, what's the plan?

Davis: Hmm, maybe we should destroy from the inside.

Deku: What i see is two options, First: we could detonate a nuclear bomb within the ship, but the use of nukes by GDI is forbidden, Second: we could cause a chain reaction in the reactor room.

Davis: Either way, we need destroy that ship. Good Luck everyone.

The strike team then boards 3 Orca Shuttles.

The Orca shuttle is a hyperspace transport used by GDI for transportation of people and supplies for civilian use. Being lightly armored, it must always be escorted by Fighters and Strike Craft such as the Orca Strikers and F-55 Falcons, it has a troop capacity of 24 people.

Hotel Alpha: This is Hotel Alpha, all shuttles are launching.

Eagle 1-1: Roger that Hotel, we are right behind you.

They are now approaching the Super Carrier.

Deku: GDSS Mark J. Sheppard, give us some covering fire. 

Hotel Bravo: Incoming Invaders!

Eagle 1-1: All fighters, let's punch a hole!

Fighter Pilot: Roger that!

Every single fighter unleashed their payload on the Drones, destroying them instantly.

And then the Orca Shuttles then landed on the Super Carrier's Hanger.

The Strike Team disembarked taking out a few Scrin Troopers.

Deku who is wear his Zone Armor took down a few Archons.

Little is known of the Scrin's actual physical appearance during the Third Tiberium War. From recovered intelligence briefings, the Scrin appear to be glowing illuminated insectoid figures. Even then, it is unknown if these are truly representative of their physiology; if it is a representation, more likely than not that the recovered transmissions are in some form of holographic detail, hence the glowing. Most Scrin infantry are a sophisticated cross of biological and mechanical elements, almost insectoid in appearance. However, it is hard to determine if these are representations of the actual Scrin master race, or mere cyborg drones created for the purpose of combat.

However the Archon has a more humanoid appearance than other Scrin infantry and likely serves as heavy infantry in combat scenarios.

After fighting through the ship, they managed to find the reactor.

GDI Demoman: Bomb has been planted....

Deku: Get back to the shuttles now!

After boarding the shuttles, they high tailed it out of there and a few moments later..

The entire Scrin Super-Carrier has been destroyed.

Around the world, people were celebrating of the destruction the invaders. The remaining Scrin ships withdrawn from our blue marble aborting the invasion. Many people where on top of buildings waving the flags of GDI, Japan, USA, Russian Federation, People Republic of China and the other countries and organizations who has partaken in the defense of Earth.

With the Scrin defeated, one more threat is standing GDI's way on the road to victory, the Empire's pro-war faction who opposed the Treaty of Cologne, GDI will be unleashing their full arsenal.
