When Aethers powers were sealed, he lost his wings as well, but he wasn't used to living without them so he suffered from phantom pains.
Whether small annoyances like the wings itching and him unable to scratch it because it's not there (this often happens in real life with amputations) or major pain in his back from the lack of his wings as his body hasn't yet adapted to being without them.
Bonus:
Aether was very emotional when he learned to wind glide because it reminded him of flying around with Lumine; he flies frequently in order to experience that nostalgia which is the reason he was caught flying without a license and had to take the test (Amber claimed he had been seen gliding around Mondstat, and he needed to have a license to do so)
