Well firstly, to see why one is the the best, we have to see why the other two are the worst. Meganium, although is my favorite, suffers from horrific stats and move pool that even a bellosum can beat. And you'd think in gen 5 they would give it a really good hidden ability, but instead it's just crappy ass leaf guard. Thyphosion isn't as bad, but instead outclassed. He has the exact stats as normal charizard, and that's not bad considering it allows you to basically have a charizard with less weaknesses, it still cannot compare to charizard's mega forms, and charizard's abilities. Because they're starters, they both have Blaze as normal abilities, and have mediocre hidden abilities, charizard's Mega has incredible abilities, and that's just something typhlosion doesn't have. The worst thing about typhlosion, at least in the recent games, is the lack of a good move pool. Typhlosion gets little to no special attacking moves, and the only ones are mostly fire type. It does get a varied amount of physical moves, but you can't do much with them when you have 70 for physical attack. Feraligatr has almost none of these issues. Firstly, he has the hidden ability sheer force, which if you don't know, it gives a 50% boost to moves that have secondary effects, but also lose those effects. This ability perfectly compliments a good amount of his moves like crunch and ice fang. Not to mention his move pool compliments his stats and are also very varied. And for single player, his level up moves are still varied (although you sadly don't get dragon dance) and he evolved earlier than any other starter, that being level 30. He also had pretty balanced stats, so you can put special attacking moves on him if you need to. He's just by far the best Johto starter.
