Looking back at the storyline, I realized I didn't explain things as well as I usually do so.. if some or a lot of things didn't make sense to you, then continue reading.
In the beginning, Connor shoots himself, it wasn't the rain- even though the rain did sound like faint bullet shots... it wasn't that.
RK900 goes to him, blah blah blah
When RK900.. you know, is- in his head (Lieutenant's house), it's basically like the Garden for Connor. You know, where he meets Amanda for reports? Yeah, that. So when Connor appears, it's actually Connor, not just RK's imagination. Somehow, Connor linked his memory to RK'S for a short time so he could say hid final words to him.
When RK900 is brought back into reality, that's when Connor is truly gone and RK knows that because he can just sense it. Then RK says his final words and shuts down permanently.
