All right, I'll come clean:
While anyone who played Persona 3 all the way to the end knows why this is all but impossible, I like to think in my own headcanon that Elizabeth found a way to bring back Makoto and restore him while keeping the world safe.
She reveals that she did this because she had fallen in love with him and since Makoto already felt out of place in the real world, he decides to stay and live with Elizabeth in the Shadow World.
A convoluted reason why I ship them, but stahp judging me!
