It sounds like i could do it. Perhaps, if this is what you are talking about, i could switch the stories, but keep them in the same book?

You could do a kinda sorta two part of a story. Like for the first part you do the first ship and one of the AUs, then the second part you do the other AU and another ship. And you could just continue each story with it like that. Or is that too complicated, and it'd probably just be easier to make two different stories?
