There's two things Newt refers to as 'walls'.
The first meaning of walls being the towering bricks that divide him from the maze.
And the second meaning being the things he builds up to stop himself from feeling; blocking out emotions.
But when Thomas comes along, Newt finds these walls he's built up for all this time, starting to collapse. They aren't as strong as he thought, they're falling down.
They're just weak walls.
