After researching and watching a lot of play throughs, this is why Monty did not destory Bonnie.

First of all, we all know that Bonnie used to be the main mascot of Bonnie Bowl and was part of the band. Sadly when we enter Bonnie Bowl with Freddy, he says this:

"I do not come up here anymore. I miss him."

This confirms Bonnie has been dead—well, dismantled—more than awhile. It's clear that Bonnie and Freddy specifically, have always been more 'aware' than the others, too aware for their own good.

First off, look at this Security Report titled 'False Alarm'.

Title: False Alarm
SECURITY REPORT - A local police officer came by tonight. He said he was responding to an emergency call from someone inside the Pizzaplex. There is no way that is possible. I was the only one here and I certainly didn't make any outside calls. He wanted to look around, but I sent him away. Just another prank call. - Vanessa

Vanessa says she was the only one there, so no person was inside. If someone WAS inside, she would have definitely noticed.
