So after re-downloading the rom and extracting the folder and adding the save and Emerald .gba file and renaming it, I fixed the game! And the "corrupted" version looks surprisingly familiar XD

So I'm thinking... That instead of it being "corrupted" necessarily... After the SD card crisis, I think it was actually missing the .ups patch file that makes it into a rom hack and all it did was use the save file since the name matched the game and because of the map being completely different and the textures missing, it loaded the game as Pokémon Emerald instead of Pokémon Glazed.
And as a result of that I also noticed another difference between the two that confirmed it.
