I've finally come up with an answer for this.
...well, actually, one of my friends did but shh.
Anyway, the reason(s) that Meta Knight took down the Halberd himself?
Tax evasion and/or insurance fraud.
Probably don't have to pay taxes on a vehicle that's rotting at the bottom of the ocean, plus if he had insurance on the Halberd, it probably had a pretty decent payout.
He's never told anyone this though, of course, leaving everyone else (his own crew, even) baffled over the event.
