So instead of Logan being Riley's father, I might make it Bucky. That maybe Hydra etc were running a breeding programme in which they picked people with genetic potential e.g. Sarah Winchester and the Winter Soldier and brought them together. Then whilst pregnant the women would undergo in vitro experimentations which is where Riley gets her additional powers from. It would bring in some drama and some conflict come Civil War. I might make her a little older so she came into John's care as an older child, but only Dean remembers that she's adopted. Perhaps she was even rescued from Hydra by the Winter Soldier himself, like as a way to protect her from them. Maybe it's something he always remembers, because they are genetically linked with the super soldier serum or something. Perhaps he had a hand in raising her a little, like maybe none of the nannies Hydra tried to use worked, and by accident the Winter Soldier was around and managed to calm her down or something so they would use him every now and then so a bond was forged between them. Maybe if she has telepathic abilities, it runs deeper than a blood connection, but a telepathic one.
