The Ninja's eye color based on their elemental power and/or hair color (and how they look in the show)
Kai: Red - His eyes glowed red in season 4 and Season 11. His eyes glowed in season 11 because of his powers, so I'm pretty sure his natural eye color is red.
Nya: Blue or grey - She could have grey eyes based on her hair color or blue eyes based on her element, but I'm going with blue.
Jay: Hazel - He's a ginger so I'm 100% sure he has hazel eyes.
Cole: Dark brown - Pretty simple since his element is Earth.
Zane: Light blue - His eyes are literally light blue in the show (Season 8 and further on)
Lloyd: Green - His eyes are green in the show.
Pixal: Green - Her eyes are also Green in the show.
So yeah, that's what I think their eye colors are based on their elemental powers and/or hair color or how they look in the show. lemme know if I should add other characters.
