Skippy's parents have abandoned him to join a commune, that's a large part of why Slappy hates the hippie movement. And also why in the sketch One Flew Over The Cuckoo Clock when Slappy had to go to a nursing home, Skippy is put into foster care and not back with his parents.
What's interesting is that after I had formed that headcanon, I watched an Animaniacs tribute video by Doug Walker (better known as the Nostalgia Critic) where he actually asks Sherri Stoner (who is both the main writer for the Slappy and Skippy sketches and voice actress for Slappy) where Skippy's parents are at. The video I'm talking about is in the media ↑↑↑. At the time, Sherri was answering questions in-character as Slappy. She claims that they've gone on a very long "sabbatical" and they haven't come back since. I find it very compelling that she forces through her gritted teeth things like what "kind" people they are and that they "send a check every month". (Which would basically be akin to child support).
