After being overwhelmed by the amount of supernatural creatures the Star Alliance has been dealing with, Sakura decides that they to go on vacation to relax, long enough to regain energy to fight them off another day.

The kids, along with Fujitaka, Sonomi, Touya, and Yukito, arrive in Auckland and check into an odd hotel called the Kifshaw Hotel. Although the hotel seems innocent, Kai thinks that there's something off. His suspicions are confirmed when he finds strange things in their rooms: Strange-looking meat in the fridges, no reflections in the bathroom mirrors (resulting in them using their portable mirrors), and the televisions showing nothing but odd messages. In the following few nights, Kai has multiple nightmares, before eventually deciding that they need to leave and check into another hotel. Although everyone agrees to do so, the kids seem to be stuck in one of their rooms. However, the adults manage to get outside, but realized that kids are stuck in the hotel. While figuring out a way to get out, the kids find a note written by "Robert Reese", a previous guest, saying that they need to leave as soon as possible after experiencing the same odd things. Losing his cool, Takashi inadvertently solves a hidden puzzle involving the bathroom mirror, and unlocks the room door.

Searching around for a more secretive exit, in case of the culprit behind their misfortune tries to catch them, they encounter Irwin Hilton, an artist who's unaware of their misfortune. After finding a sliding puzzle in Irwin's room and subsequently solving it, the kids receive a key to an vacant hotel room. There, they find a journal, with an entry mentioning about how small the room is, and a hidden tunnel leading to a hidden laboratory.

There, they find two unfinished inventions: A coal compressor, and a door lock puzzle. After fixing the coal compressor, and completing the door puzzle (albeit in hectic manner due to the puzzle involving a mini roller coaster, nausea potions, and a sub-challenge), the kids open the door to find another tunnel leading to another location.

The location turns out to be where they started, much to Eriol's utter annoyance. So, the kids decide to head back to the room to start from scratch, only to find cactus plant that wasn't there before, with the pot saying "Burn it". Tomoyo, using a fire spell, burns the cactus, which causes a door to open, showing another tunnel leading to another location.

The location turns out to be a makeshift prison, where they encounter one prisoner, Gregory Garrett, and another puzzle, that requires them to work with Gregory. They complete the puzzle, but a last ditch trap tries to kill the kids, but Gregory sacrifices himself to save them. Escaping the trap, the kids find themselves in the Elevator Maintenance Room, where they fix the wiring for the hotel elevator.

Using the elevator, the kids arrive at the hotel restaurant, where they find a confusing puzzle involving the cake storage. Solving it, they find another hidden lab with a mass amount of skeletons. Syaoran finds a journal labeled "Project Harvester". Reading it, the kids are frightened by the project's purpose:

The project is to increase and sustain the power of the hotel's namesake, Kifshaw The Korrupt. Kifshaw's magic is powered by human souls, which can only be harnessed from the deceased. The project establishes the hotel to serve as a slaughterhouse and harvester. Using a soul's power takes it from its peaceful existence into an agitated state. The souls are kept in another lab adjacent to the one the kids are in, which requires a key that is kept in the vault beneath the Garden Room. The Meeting Room is secured tightly from guests due to the entrance door being soul-activated. The dark magic present in the guest rooms depletes the power of their souls to a level which is too low to activate the door's soul sensor.

The kids decide to shut down the project by getting to the other lab and stopping the hotel's generator. Finding the key, and using it to enter the lab, the kids encounter another prisoner, Junior Garrett, Gregory's son, who leads a group of surviving prisoners who are rebelling to take down the hotel's founder and namesake, Kifshaw The Purple Wizard. Junior offers to let them join, but they must pass an initiation test. The kids accept the offer, and after passing it, they join the group, and reunite with the adults, who have also joined.

Escaping from the hotel with the rebellion, the kids and the adults arrive at the rebellion's hideout, where they expose the hotel's dark secret and Project Harvester. For the rest of the week, news about the exposure had spread quickly across the city, and Auckland authorities decide to immediately open an investigation, but the hotel had somehow disappeared without a trace. However, the authorities manage to rescue several disgruntled employees and record their testimonies. A week later, while the authorities and the rebellion are searching for leads, the kids are given a mission to investigate two of the three locations that Kifshaw is most likely hiding in: Bouskoura Forest, Casablanca, Morocco; Wheatfield Township, Michigan, United States; and the Venice Sewer System, Italy. The forest had already been searched, but to no avail.

The kids decide to start with Michigan, but the journey results in a crash-landing. Recovering, the kids meet with the Nalson Family, a family of wealthy farmers. Exploring the Nalson Turf, the kids notice a shack near the field, but the family forbids them from entering. So, they decide to explore the inside, and find a pool room, which contains a water puzzle. After solving it, the find a hidden passage in the room, but fall into a trap. A voice appears, and brings the kids into what looks like a funhouse. After escaping the funhouse (including a frustrating ladder puzzle) with a key, they find themselves back at the house. They decide to go into the shack without the family noticing. Using the key, they find a jukebox in the shack and activate it, but they find themselves is a much creepier trap, which turns out to be a freezer with frozen people and a corpse, but their wands and swords are suddenly taken away.

After escaping the room, they find themselves in a testing lab, with another voice, who shows them a series of puzzles. The voice becomes disappointed in the kids when Takashi, Tomoyo, Eriol, and Chiharu inadvertently break some of the puzzles, and imprisons them in a box, where they find Sakura's wand and cards. Using The Fiery Card, Sakura creates a portal for them to escape, but they find themselves in a limbo realm, where they encounter Kifshaw, who reveals that he's hiding on the moon with souls that he managed to salvage, including Robert Reese, and wants the kids to succeed in order to harvest their souls. Kifshaw attempts to teleport them to the moon, but Sakura creates another portal that takes them to Venice.

Meeting up with the adults and the rebellion, the kids explain their findings. They decide to inspect the town for anything that might help. Unfortunately, all they could find are confusing puzzles. However, one puzzle leads them to Benson, an engineer who once encountered Kifshaw, who used a rocket to travel to the moon. Benson has built a space cannon and launches the kids to the moon.

Arriving on the moon, dressed in spacesuits, the kids find some puzzles to solve (including one involving a friendly moon monster), but they completely lose their way. However, Syaoran finds a jagged path that leads them to an arena. There, they find Kifshaw and begin to fight him. During the fight, Kifshaw grows into a giant, and steals the souls of Tomoyo, Eriol, Chiharu, and Takashi. Desperate to stop Kifshaw, Kai uses a fire spell to mortally wound Kifshaw, allowing Sakura to retrieve Tomoyo, Eriol, Chiharu, and Takashi's souls and revive them, while Syaoran and Rika give the final blow. The souls of the dead, including Robert and Gregory's, escape from the moon, while the kids hectically escape the arena as it crumbles and use Kifshaw's spaceship to head back to Earth. The movie ends with the Star Alliance celebrating.
