Naegiri is one of the few canonical relationships within the Danganronpa universe, the two confirmed to be dating at the time of Future Arc through "word of god".
And I honestly can see it. Their relationship of mutual respect and trust is quite present in the series and the two seem to get along quite well together. Kyoko has a hard time expressing her feelings, and despite this is shown quite openly praising Naegi. Makoto on the other hand does appear to care very deeply for Kirigiri, however this could be brushed off as his overall nature considering how he blames himself for the deaths of those around him, no matter who they are or the circumstance of their death. Despite this, it is shown that his concerns do lie predominantly with Kirigiri so there's arguably something there.
While it is not something as high up on my list like Ishimondo or Soudam, I can definitely see this and respect this relationship. They make an amazing power couple with two strong characters.
Personally, I genuinely ship this one.
