William Afton was dead for good. All of the victims' souls had been released and gone to heaven, as well as Henry and Michael.
As the souls that had gone to heaven could no longer sin, and William could not die, they went and tortured him. And it's up to the player to decide how much to torture him! However, you do play as William, so you design your own 'custom night' in a night guard setting. There's not too much storyline here, as it's the end of the franchise, and just ties up some loose ends.
If you only use the character 'Old Man Consequences' from FNaF world, the game gives you an alternate ending. If you adjust the frequency of the audio, you can hear distorted screams:
