This one is something I can't claim to have come up with. the first ones i read of this were on fanfiction.net. The story has either mika or a version of ichika that was transported to the world of iron blooded orphans years ago be transported or reborn in to the world of infinite stratos.
The I.S unit would have to a version of barbatos, perferably barbatos lupus rex. This is the main power house of a gundam in that series, and is what earns mika his nickname. This one would give you a lot of freedom to write but requires the author to make a fitting backstory and and make sure everything fits into the plot of infinite stratos.
