Sheriff Woody, a good-hearted cowboy doll, who belongs to a young boy named Braedey Martin, sees his position as Braedey's favourite toy jeopardized when his mother buys him a Buzz Lightyear action figure, and a special doll along with him. But, Woody's partner, Braedimus Prime, a good-Sparked Autobot action figure, reassures him it won't come to that. 

Even worse, the arrogant Buzz thinks he's a real spaceman on a mission to return to his home planet. When Braedey's family prepare to move to a new house, Woody, Braedimus, the new doll, and Buzz must escape the clutches of maladjusted neighbour Sid Phillips and reunite with their owner before they move out.

This leads to Buzz and many of Andy's toys to go out on a journey to the city to rescue their friends before it's too late. In the meantime, Woody and Mighty Eagle meet new friends who were in storage for so long and are eventually talked into going to the museum with them. Eleanor on the other hand, is now 8 years old and trained herself as a Fighter but suddenly her powers seemed to be evolved and gaining stronger than she thought. However things got changed, when a large yet dangerous flood started to rise up due to it's melting ice from the hot summer and all the animals are started to worried and scared. In order to get the animals safety, they must headed to the large boat so that they can survived but they only have 3 days to reach it or else, they'll die. Manny, Sid, Diego and Eleanor must headed to the boat before it's too late. Soon later, they found themselves a new animals and...Humans; A Female Mammoth who thinks she's an opossum, An Opossum twin brothers, An Elk deer, A Cave bear, A weasel siblings, A grey wolf and a 6 humans who have a gifted powers to protect their friends. Now, it's up to them to get to the boat but Manny only found himself that he's in love at first and Eleanor develop a friendship with the humans who she thinks she may be the last human in the world.
