Alright so I will be changing it, but I will explain what happened so far in the correct depiction.
Makoto's trigger or what cause a reaction to switch into makoto would be when he feels fear. Yes when we are in naegi's perspective makoto's comments can be seen.
Now what caused this separation will be naegi's fear of losing people so he created a persona that doesn't get close to others.
A cold, distant, and confident version of himself. Makoto can see naegi's thoughts and memories.
Naegi is their care, love, compassion, and kindness the friendly side of himself.
Now of course I have to make a decision with the fact of I want to give Toko the ability to talk to sho which is way off canon but I'd be fun.
So hopefully that explains their personalities better, yes naegi is aware of makoto but I feel like makoto wouldn't want to get close to naegi.
