It really can stretch past gacha but Funtime Freddys seems more like a puppeteer controlling its puppet. It's possible that he also is right handed and is unable to use his right hand because Bon Bon occupies it. So of course Funtime Freddy sends Bon Bon out to attack while he waits. Bon Bon seems more like a mindless puppet obeying Funtime Freddy willingly.
The only time he's even moving by himself and not being commanded is when Funtime Freddy is deactive. But the only thing he even does is try to attack us which is what Funtime Freddy tells him to do to us anyway. His fear of lights on him seems similar to Foxy and the nightmares. He immediately gets away from it while slowly crawling all over Funtime Freddy.
Plus if he seriously does hate being thrown by Funtime Freddy why does he return to Funtime Freddy? In custom night every time Bon Bon gets the door slammed on him he returns to Freddy every time. In fact actually Funtime Freddy isn't even throwing Bon Bon at the door itself. To me it seems he's trying to throw Bon Bon into the office which Bon Bon likely will act as a distraction.
Bon Bon is quite handy for Funtime Freddy so I don't see why Funtime Freddy would hate or want to get rid of him. On his blueprint Bon Bon tracks parents and has a 360 pivot, which i'm pretty sure means he can be thrown at angle. In a sense their blueprint seems designed to make them work as a duo then separate.
Which could explain whenever Bon Bon is gone Funtime Freddy's other personality is bubbled to the surface. Which is where he's psychotic, sadistic, and just warped. He seems way smarter without Bon Bon attached, in a way Bonnie puppet just delays/slows him down from Freddy's persistence at really anyone.
